If we put it in that perspective, both of them will be good because Coby likes Luffy. But reminder that the Navy is far from having a perfect sense of justice.

Coby and Kuzan are shown to be the good guys?

Not to mention that this topic itself is an extreme stretch of how things work in the world of OP.
There is a vast number of pirate crews that actually are bad and do what your stereotypical pirates does. The SH crew and their allies appear to be somewhat of a minority with their idealogies.
Plenty of people who join the Marines join them for the right reasons (something you'd call "good" in this case). Not to mention that the Marines aren't the bad people. The Marines are a tool of the World Government and we only perceive those as bad because the pose the opposing force to our protagonists, making them the antagonist no matter what, and because they uphold an unjust reign, by oppressing minorities (Fishmen/Merfolk, Giants, etc.) and because of having established the Tenryubito way in the past; for which we do not even know the reason by now, annihiliating the Ancient Kingdom might actually have been a good thing, or at least good at the moment. We just don't know.

OP is a story of greys with a special point of view, by following good people who chose a role that is (even in-universe) associated with a very bad reputation for harming people, who, especially in the beginning, were facing bad people of the good faction, further tainting our view on the OP world.
The motiviation of a person/faction is deciding for them to be good or bad and that the whole of theme of pirate bad-marine good generally being true was already subversed in the second arc with Captain Morgan.

Then Akainu would had been a good guy & also the gorosei and on the other hand luffy & other pirates would be the bad guys.
Like the would have the same powers but switch in nature.

I mean, in the sense of how their world perceives them, they are the bad guys. They even joke about it when they first meet Aokiji.

Luffy saying that the civilians shouldn't listen to him, as he is a marine admiral, and they just reply "Yeah, exactly". He responds with a "Oh, yeah, the marines are the 'good' guys..."

If you mean how we'd perceive them as a reader/viewer, then that'd just be a matter of switching the protagonist / antagonist around, but even then, with how specifically detailed the OP world building has been, it'd sort of be hard to see Luffy as the your typically hated villain.
